Extruding on the border of the box

Hello,

I haven't found any answer to my question on the forum (to be honest I also didn't know how to specify my problem), but my issue is purely about modeling. I need to push in some parts of my model (the picture is from a simplified example) and in most, it, of course, works well. However when I start to extrude to the inside polygons on the borders, the edge seems to stay in its place, so it creates an overlapping face in this place. When I delete an edge in the corner which I didn't want, then the whole polygon is gone and it results in a hole that cannot be capped (the vertexes are there, but the edges are not divided).

Therefore I would like to ask a question what is the quickest way of extruding it to the inside with an immediate effect on the other side? My workaround so far was about breaking the vertexes in those places which allowed me later to clean up the geometry, but maybe it can be done quicker.

Instead of extruding to the inside why not starting with a smaller object and extruding the inverted polygon-selection outwards?
