I have changed the Menu file location in the preferences dialog box, to a new path where my custom menu is located. When I reboot the Menu File path location defaults to the original acad.mnu NOT the custom menu that was set in preferences. Is there a file that over writes the Preference Menu file tab?

Not sure I understand your question but here is a shot ... AutoCAD only
references acad.mnu to create acad.mns, mnc and mnr on start up. Its a
reference file in case something gets damaged. On start up AutoCAD ignores
mnu unless the other files are not found. I make my modifications to
acad.mns only because if I make a serious mistake in acad.mnu there is no
safety net. If you want to use your acad.mnu in a seperate folder ... make
sure this seperate folder is at the top of the list in preferences then load
the new mnu file to rewrite the mns, mnr and mnc files.
