how to deploy the custom tool palette set to different user using .net (API).

All you have to do is:
Put the files on a server and put a searchpath to the palettesearchpaths.
If you want to deploy a toolset to users no connected to a server (stand alone pc) you can do the same at a right place on the c-drive.
