Actually you can solve this by some configuration. After your first use of Autoloader, there will be a file named BUU.xml in your root folder, it is hidden, so just turn on "Show hidden files" in your vault option, then you can modify this xml file to set your folder configuration for Autoloader:
However, the solution is somehow cumbersome, it requires you set a library folder and it requires your workspace folder name same as your ipj file name.
The ipj is needed for other Vault functions after the files are added to Vault. If you already have an ipj in Vault, wouldn't you use it to load the other files using the Autoloader?
