When you run workspace sync, the first thing you should be able to do is open Settings and check to make sure they are correct. It should not first build a list files, not very efficient.
This post is an enhancement request for this functionality.
Before using Workspace Sync, you should set it up first to how you want it to sync.
Then copy the setting to everyone in the company.
