Nested Family Justification Points

I am trying to nest a custom gusset plate family into the out-of-the-box structural framing "W-Wide Flange" family. I placed various families of gusset plates onto both the "Top" and "Bottom" reference planes in the "W-Wide Flange" family and snapped them to the "Center (Front/Back)" reference plane as well as the ends or middle of the beam (depending on the type of gusset which is controlled by Yes/No parameters).
My issue is when I load the nested family into a project, the justification points are all wrong; they no longer associate with the extents of only the wide flange. It appears that the justification points are extending to the outermost extents of the reference lines/planes within the gusset plate family itself in all directions (see last picture below). I have tried changing the gusset plate reference planes to "Not a Reference", but that does not help.
Here is a picture of what is happening when I load the nested family into a project. It shows that the Top Justification Point aligns correctly with the beam's Reference Level, but the top of the beam itself does not align with the Reference Level.
This last picture seems to show that the extents of a reference line within the nested gusset plate family match where the justification point is being placed within the final family.
