what PDF driver are you using? I have seen this happen occasionally and it is usually because the user was not using the correct driver.

I clicked on File>Export>PDF and there is no PDF driver option.
I tried File>Print and used Microsoft Print to PDF, but the result was also not good.
What is the recommended way to generate the PDF files?

I think "Export to PDF" uses the hardcoded built-in PDF Driver in Revit. In our office we currently print to the PDCXchange driver to make our PDF's. You could also use Adobe, Bluebeam or any of the other variety of PDF drivers. I have seen different drivers do different, undesirable things, when priming.
