I have created a window as a family, in the family the window is okay. But when I load it into the project then the window becomes a bit messed up, no matter what I try the middle "bar" (for lack of a better word) doesn't go in the middle, does anyone know how this can be fixed?
It has to do something how the window is modeled. Maybe some parameters are not set right yet or the constraints inside the family have issues.
Without seeing the family it is just guesswork.
So upload the family (which Revit version?) and we can have a look what is going on.

Basically nothing in that family is constrained (not good).

This is not the proper way to model a family. Basically you should constrain all objects. This often is done by locking it to reference planes and assigning parameters where needed.
You will have to look for another window family or if this was created by you then you will have to get familiar with family creation.
A starting point can be found HERE. Another option is to do some basic course (e.g book, video course, classes).

As far as the middle bar goes, constrain it correctly - setting it to have Equal dimensions would be helpful.
Is it the swing lines that you are concerned about? Select them and give each an instance based yes/no visibility parameter. Then in the project, you will be able to control the visibility to display correctly.
