What is the profile shape?
it looks like it has a back leg on it? If so, the bottom of that leg is the bottom of the horizontal mullion. The Vertical mullion will go to the bottom of the horizontal mullion.

Profiles for mullions work in a way that is not very intuitive. The boundary of the mullion is not the face of the mullion geometry, it is an invisible rectangle that fully encloses all parts of the profile.
The vertical mullions always meet the extent of the horizontal mullion. It does not matter the you set the line as reference or not. If you want the vertical mullions to meet to main line of the horizontal mullion then do not add the flange to the profile and model it in place.
PLAN B: Nix the Mullions in the Curtain Wall Type and Model the Mullion and Glazing Geometry together inside Curtain Panel Family. Use this all-in-one Panel in the Curtain Wall Type.
I want this mullion upto green highlighted bottom of mullion, however it stops at lower of its leg.
If you say so i'll make mullion profile into Panel, Then it will brake at every Vertical mullion.
Leave the flange out of the mullion profile and model it as a beam, railing, or in place sweep.
