I noticed that sometime Revit asked if I want levels to come into my project when I linked another project.
Sometime it doesn't however and it brings in the linked project levels and level tags. How can I control this?

You can turn them off. Is that what you are asking? To turn them off independently off the Parent Levels, go to the RVT LINK VGO's, set to CUSTOM and then turn the RVT LINK Level Category off.
Revit brings everything in when you link a model including levels and grids. I have never seen the question "if I want levels to come into my project" when linking, except when I load a model in as a model group, or binding a link to become a model group.
There are many ways to control the visibility of linked elements such as levels and grids but I don't think it is your question so I sit out unless you come back and clarify if that is what you need.
