I have a CMU+furring+finish wall that I am cutting a shorter wood frame+finish infill wall out of (this is how it would be built). Because my CMU overall wall thickness is wider than my frame wall, I am having cleanup issues between the two. Please see the images below. I have tried to use the wall join tool, but no joy. Open to suggestions to correct, or open to another way of working. Another way of working may be to have two full height CMU walls and a separate CMU above the wood wall plate.

You need to "stack and wrap". The wall type shown in this view needs a wrap. The identical wall type above cannot wrap. We do this frequently -- at least, I think so, by the way I'm reading the view and understanding the condition. Want to post the file?
I looked at your file, and I see the issue I would call out. It's not modeled the way it will be constructed. As I see the design, the wood framed wall is inserted, much like a window, into an opening in the CMU wall. I'd suggest modeling it the same way; as a CMU wall with an opening (via Edit Profile) and the wood framed wall modeled inside that opening. By doing as an opening, you will get you additional joining options in Plan View which will allow you to control the join at the CMU Wall's opening. Basically, you want to Dissallow Join at both sides of its Opening, and Allow Join for all the other Walls. This will clean up your intersections in Plan View.
Yes, I thought I could be clever and draw the CMU wall, draw the wood wall where it would be, and cut the CMU wall with the wood wall to create the needed void. Silly me, trying to pull one over on Revit.
I will back up and manually create the opening in the wall.
Since I have a couple of locations where this condition occurs, I have also tried the 2 end walls with beam method. This works ok as well.
Did you look at the file I attached? The walls clean up just fine with your current configuration. I didn't need to cut an opening manually.
I didn’t before I replied @ToanDN. Sorry about that, I got carried away with first thing in the morning items. I took a look just now and it works on the inside corner, but at the opposite side of the wall the CMU extends to the back of the face of finish. Below is how it would be built. Blue = drywall, tan = framing, white = insulation, gray = CMU. Red showing the undesired CMU.
Maybe it is a wrapping setting?
Here is how I got the CMU to align properly. I do agree that it is not as clean as making an opening.
