I'm having some issues with roof based window families. I have two roof elements, one on top of each other (I can't change this to a single multilayered roof - company rules!) and am trying to make a roof window family that cuts through both.
I have managed to make it cut through the host element but not the second roof, despite ticking the "Cut With Voids when Loaded" box. I have tried joining both roofs and reversing the join order. Revit won't let me use the "Cut" command on the roof window element.
The strangest thing is that for some reason, it started working for one of my families but breaks when I try copying the element (view attached screenshot).

Sounds like you are using a Void Cut in the Family. Is it attached in the Family (e.g. cutting through host in Family)? If so, uncut it. Also, is it deep enough to penetrate fully both Roofs in the Project? Perhaps, making it deeper in the family will resolve issue.
Post the family.
...another suggestion: make 2 voids in family; one cutting host and one not (e.g. unattached).
