It's not clear to me what you are describing. Sounds like you are saying that the Sweep Profile is not extruded along the full extents of the Sweep Path. That is is being "broken" at the Stair Instance. Are there Sweeps being done as an In-Place Component? Post your RVT file. That would be best.
