Modeling wall based on levels or cut openings? I have used both but not so sure the criteria when to use either way. Can you share your experience?
It really is not that important. Either work with their pros and cons that even out at the end of the day.
I tend to mimic what happens on site...

Depends on the complexity of your project. I've used both and I find option A to be more stable than option B. Option B although makes more sense having one wall to represent 3 levels and it works during the early design phase. However it actually will not work for the later stage of the project when your project is getting more and more information. Often the wall gives me errors when dealing with wall join issues. As well I do get Revit crashing and require recovery when dealing with option B. Recently I have to remove one wall using Option B that is causing the entire project to crash without notice.
What about the 3rd option, editing the wall profile? that's what I would do in the above example since it seems to be closest to how it would be built.
when you build the wall story by story, you will see the lines between the story, how do you take care of that?
If it mimics construction there is often a line there anyway. If there isn't a line (like stucco) then Join Geometry will eliminate the line (if the surfaces are aligned).
