I built the below stairs. They are exactly the way they should be as per the architect plan. However, they brought up a warning (Highlighted lines overlap Lines may not form closed loops). Upon investigation, it turned out that the rail path lines (shown in the second image) are on top of each other, as if Revit didn't count the elevation of each line. How can I solve this please?

I don't understand the issue. You say it looks correct; right? If so, ignore the Warning.
This is because you have created the Stair as a single stair with 4 continuous runs (therefore the Railing sketch lines of the upper 2 runs coincide with those of the lower ones . It is a warning which you may ignore.
If you want to avoid it, you can create the first 2 runs as a stair then make it multistory.

Thank you. I actually tried that while I was trying to resolve the warning, but it did not build the landing between the 2 stairs.
You can add it before you finish stair...otherwise just ignore the warning it is not dramatic

Thank you all for your responses. I kept the original stair system I built (1 stair system that goes up 2 levels), and managed to get rid of the warning. I simply edited the rail path Revit created, deleted the lines that are there (which where on top of each other), then sketched new paths where I made 10mm offset for the next level:
