So I had to convert the Standard stair to Sketch mode and make the first step twice the depth.
Ever since I did that, I am facing multiple strange issues.
1. The joint between Flight and landing is messed up. The flight does not extend until the lower edge of landing.

2. The gap between landing is defined 2cm in the family, I am getting way more for whatever reason. (old issue I guess)
3. Railing has a strange jump on the first step after landing.

Not quite. Each flight is precast. So he start and end need to get a notch.
To make the rail connection have cleaner conections, we made the first step twice as deep.
Is it really necessary to make the stair tread twice as long to accomplish this? Could you get the same extra space by adjusting the shape of the landing to account for the extra tread depth on the first and last stair?
I am not sure what you achieved/attempted here, pardon me.
That is a ground rule to achieve the bottom of landing clean and have the cut line aligned from top.

Well, here's a file. The railings have been fixed - your problem was most likely that you weren't using a top rail or hand rail element, and instead using a horizontal rail. I've duplicated your railings and corrected them.
The stairs I have also somewhat fixed. I believe they have the same foot print as your current stairs, but a slightly better connection at the notch. I could not fix the fact that the notch has a weird large hole in the landing.
I did not use a stair by sketch, only the standard stairs settings.
