Spandrel panel in window help

I have a window which has a opener above a spandrel panel.

Internally we have a sill that is centered to the transom.

I have built the window family however when inserting the cut is the full height.

is it possible to have the layers of structure at different heights.

Any help would be great.

Got screenshots?  I can't visualize what you are describing.  Maybe posting the RVT would be best.

It's nothing special. Just an Embedded Curtain Wall with a pony wall and floor (sill) behind it.
