even when I changed the numbers completely they stay in those rows on the cover sheet, any ideas on how to fix this?

it is already sorted and there is a A600 series, but those two sheets wont go in numerical order with the rest of the 600 sheets

No. If you want to sort by Sheet Number then add Sheet Number to the sort list, not Sequence Number.

Why do you need Sequence Number when you can simply sort by Sheet Number? Sequence Number is only needed if you DO NOT want to sort by Sheet Number, i.e. A200 -> A600 -> A300.
