Looks like a cross-section of a sloping roof.  Looks normal to me.

 

Place a Longitudinal Section through the Roof, and it will look the way you are expecting.

sorry forgot I was in the wrong section - it adds 5" extra depth for some reasonimage.png

Did you shape edit the roof through Modify Sub-Elements? 

 

...if you did, and you don't want the Variable layer, just uncheck Variable.

I think i figured it out - it has to do with having to subtract the thickness of the default slab with the sub element point desired height. So say I want the high point of a flat roof to be 11", I don't just put 11" for that points elevation but instead have to subtract 5" if the roof's materials are set to 5". This means I'll have to change all my points elevations

Why don't you just offset the Base from Level?

what do you mean - that last image has the base offset but then slabs overlap

The value you enter to the point is the delta between the new elevation and the original-unmodified elevation of that very point.

I don't know what I mean anymore.  I have no idea what you are trying to do.  It just sounds unnecessarily convoluted.
