Not sure about rooms in particular but from what I have previously experienced, not all elements and/or objects seem to pick up the Phase property when exporated...rooms are not an easy handle even in Revit itself to start with but it is a Sunday so I cannot verify if and how that applies to rooms exported to NWC at the moment but maybe u can check on your side the NWS export settings and the selection resolution ... maybe you can also try grabbing the rooms from a different part of the model hierarchy and verify if the phase property/column shows up...then you could probably make a selection by phase and create a NWC by phase

at first I thought you said the phase isn't there for rooms...well what I meant is if the property (phase) is there, in Navisworks you could try working it out with Selection Sets and filters. Or not?! You shouldn't need to isolate and export twice from Revit...
I will try to put together and example in a screencast once i get to the office showing what i mean or at least what i understood you want to do! But that's more like a Nawisworks query which you should have posted in the NWC forum
more chances in getting ideas of what one can do than here

I'm not sure I never tested but a few suggestions:
if Revit is not supporting this functionality then what is the best alternative approach ? Navisworks search sets?
