The same happens to me now… Have tried to delete all the plugins but Revit v.2016 still crashes when closing a project file.
I tried the Windows 10 Repair option and then reinstall but Revit still crashed. Did then a clean Uninstall (https://knowledge.autodesk.com/support/revit-products/troubleshooting/caas/sfdcarticles/sfdcarticles...) and after installing Revit again the problem is no more… Boring job but it fixed the problem.
