There is a known issue with cropped regions of irregular shapes which is that they mask each other, as if they were actually rectangle-shaped.
This is a known issue with non-rectangular crop regions. Basically, there is a masking region that this the size of the bounding box for the crop region. This is a limitation from when crop regions were only allowed to be rectangular.
The only workaround at this time is to move the viewports further apart.
Also keep in mind that the order in which you insert views on a sheet determines which one placed In front of the other.
The issue has already been addressed by the Development Team and will most probably no longer be a problem starting with the Revit 2016 version.
Could you share a screenshot of the behavior so that I can confirm that it is the subject I am referring to.

I believe this is the issue you are discussing. Any help in resolving this issue is much appreciated. As you can see, when one viewport overlaps another, objects are blocked out. Is there no way to adjust the transparency of a viewport?
