I want to develop an entire building as a separate revit model and "link-Revit" it into a topo and site plan file (model). Everything will be in BIM360. (alt A or B on site 1, Alt C or D on adjacent site 2).

I think the usual practice is to link the Topo to the building model. However, your workflow is possible. below are my answers:

2- you can't model a pad without a Topo, so the Pad to be in the Topo file.
3- Yes you can.

Design Options for the same Toposurface is going to be a little tricky -- even more so if you want to report Cut/Fill data. Be better to use Phasing as a mean of presenting DOs. I'm talking about in the Site Project, not the Building Project Link. And yes, you'll need to keep Building Pad Cuts with the Host Toposurface. ...
@steve: see if this helps you. It touches on the overall concept that I've alluded to above. Obviously, your situation would differ in that you have the Building Pad "design options".
