joining two roofs, both with two pitches

Hi. wondering if anyone can answer this question as to why I can't get these two roofs to join using the roof join tool.

Both roofs are made by extrusion in order to create the seperate pitches. I've tried all sorts of combinations to join and they don't agree. 

I don't know if it makes any difference or not but there are some vertical openings created in the roof on the right hand side (the one that needs joining)

any help is appreciated.

I've tried to follow your description, I made a even a Vertical Opening into the second roof (both roofs made by extrusion) and the result looks to be ok....

I'm afraid I can't share the file due to office protocols.

What I did in the end was to create the roof again from scratch as I came onto the file as a second party. It seems to have worked. I'm thinking the issue may have been that one of the roofs was on a line slightly off axis.
