How do I get rid of the join line between these two walls? They are the same wall type and the only difference in them is that the one has been checked off as structural and the other hasn't. The line that separates them only appears in elevation and disappears in a plan view. I have noticed this behavior in the transition from foundation walls to walls above even if they have the same material. What am I doing wrong

You are doing nothing wrong. You tell Revit that they are distinct objects (structural/non-structural) so Revit treats them as two separate objects, thus the line. And I imagine that this is a good representation of reality.
My approach is to always consider how it would be made in real life. Maybe in your situation you thinking about two separate objects but with a single outer layer (e.g. plaster). If that is the case than you could make it that way in Revit. Thus one structural wall one non-structural wall and one 'plaster' wall
Another possibility is to use the line tool (view dependent) and use it to hide the line
