Hello!
I tried to "edit boundary" on my floor in order to fit a stair in, like you to.
The problem occurred when i later on placed a roof, on the next level, above the said floor.
When i placed the roof, the same cut-out from the floor below was also cut out in my roof. I don't see any reason why this would happen, as it only happened upwards, and not to the floor below the stairs.

how did you cut your floor? by edit boundary> modify floor and you use shaft and could be extended up to the roof. thanks
i suppose you have used Opening > Shaft
adjust the shaft height
