Cut Section of Roof Still Bounding Rooms

In order to create the desired roof design, we have created modelled in place a void extrusion (see element highlighted in blue) to cut one section of the roof. However, when looking at the attached section view, you'll see that the rooms are still bound by the parts of the roof that were removed by the cut.

We attempted to manually model the roof but were unable to get the required design, hence the void method, and we're unable to disable the room bounding property of the roof as this causes issues elsewhere. 

Any advise on how to resolve this issue would be most appreciated!
