I'm having issues like mentioned here.
Not entirely sure how to replicate what you're seeing. Maybe just use one of the levels with an Origin Level offset of 0/40mm?
a window has a reference level. firstfloor or so.
I have two near eachother
firstfloor (3000mm)
firstfloor_appartments (3060mm)
so let's say I place a window with a sill height of 1000:
placing a window on firstfloor gives window instance the reference level 'firstfloor', sillheight 1000
copying that window to the right gives the new window instance the reference level 'firstfloor_appartments, sill height 940.
Check the associated Level for the floor plan you are placing the windows in. Any level based components will always reference the associated level of the view as their host. You might need to create a new floor plan for the level you want the windows to host to.
I don't know but I copied it in 3D view and didn't have the issue, perhaps try that...
I did a bit of experimenting with a blank project and the default fixed window family.
In a 3D view a pasted window will host to a level IF that level has a floor plan (blue icon not black) associated with it. If no levels have floor plans associated then the window will be keep the host of the orginal window.
I'll usually make a "working" view for each level in my project. That way if a family need to be hosted to a particular level then I can place it in the view with that level associated. These views don't appear on sheets, but they are very handy.
