We have a few families with this problem and not entirely sure how to easily fix this. We have a void in the family to cut out the ceiling and that part works great. The problem we run into is that the family doesn't cut into the roof stacked directly on top of it. The ceiling and roof are joined. I've tried having the family cut out the roof on an individual basis to no avail. We've gotten around this issue in past projects by just leaving it until everything is pinned in place. Then have to go back and host the element on the roof and edit the ceiling footprint to the same cutout. Any help or easier ways to get around this is appreciated.

Good idea. This screenshot is a face based family test. That won't cut through the roof either.
So to clarify, the Family contains an unattached Void and "Cuts with Void when Loaded" is checked, and when you place an instance Family in the Project, you are using Cut Geometry to cut the Roof with the Family's unattached Void. Is that right?
This?
See "Cutting with voids in families when loaded":
