First, when you say "Revit wont allot the elements to be joined", is it throwing any sort of message? or is it not allowing you to select the beams, because they are technically joined already? Second, try removing the beam system and drag/dropping the end point back on to the wall (may need to re input elevation), sometimes that refreshes things.
