I have very poor knowledge of creating Revit stairs. So, I hope you could help me with this. I have this example of assembled stair. Lets just say that it could be "self-supporting" stair run (treads and risers are laminated wood).

To hide the last riser, unselect 'End with Riser' within the properties of the run.
To answer your other questions:
- The last riser is short because it accounts for the tread thickness like all the other risers.
- You won't see the back of riser in plan, which explains the space.
- Stair families don't join geometry.
Also, if you want to have the top of stair flush with the floor like your first photoshop example, just add another step by dragging the end control point while editing the stair in plan. This will create a final tread even with the floor.
