I would like to set the xyz axis to different angles

Working with a model that is set up at true north and it is hard to messure how far something is off a wall because the angle of the object is not alligned with the true xyz

You can do that in AutoCAD by seting the crosshairs by object

Rotate your entire model at once to the exact orientation you want.  Then send back to Navis.

You have to get that all straightened out be for coordination starts ...in your kick off meeting would be an ideal time to do it.

You could always find out what degree it needs rotated then tell all the subs to make the change.

A work around would be to have a small CAD model with both axes drawn in CAD.
Then open this model in Navisworks, you will start a new NWF this way
Then append the original Collaboration model (even in NWF or NWD) to the new NWF. Then "File units and transform" the original Collaboartion model until it matches the other coordinate system
Then Save this NWF.
As a result, the choise which NWF you open will determine the coordinate system you will work in. But changes to the original coordination model (new models etc) will also be visible in the other coorinate system NWF
