Hi,
a newer license will supersede an older license for the same product and version,
unless they were issued with the same date stamp.
Did you issue licenses the same date?
Otherwise, cut a license for each serial number of Insight the same date,
and combine the new licenses in to major license file.
This should resolve the issue, and get access to 2x 3 instances (=6) for the solver.

so if I understand you correctly:
1) You have 1 serial number for Moldflow Insight Premium 2014, right?
2) You have 1 serial number for Moldflow Insight Premium 2016, but this has been
downgraded to a serial number for Moldflow Insight Premium 2014, right?
So if you now have 2 serial numbers of Moldflow Insight Premium 2014, you need to activate each license for both the same
date at http://registeronce.autodesk.com/
Then combine (add) the 2 license files to your main license file. Remove the old for Moldflow Insight Premium 2014.
If you have 1 serial number for Moldflow Insight Premium 2014, and 1 serial number for Moldflow Insight Premium 2016,
you can only run the solver of each release. Meaning Moldflow Synergy 2014 submit jobs to Insight 2014 and Moldflow Synergy 2016 submit jobs to Insight 2016.
Moldflow Synergy 2016 cannot submit jobs to Moldflow Insight Premium 2014 solver.
Moldflow Synergy 2014 cannot submit jobs to Moldflow Insight Premium 2016 solver.

as I understand you created 2 new license files the same date: 1 for new Insight 2014 (downgraded 2016) and 1 for old Insight 2014 (not on subscription).
If you have both, then combined in to main license file. (removing the old ones, which had other date), right?
To Create a Combined License File
Then, did you restart the license server?
To Stop and Restart a Windows License Server
Then on license server, check :
Autodesk > Network License Manager > LMTools > LMTools Utility
tab Server Status : Perform Status Enquiry
Check you have the licenses there.
If steps are done as described, you should be able to run 2x 3 = 6 instances of Insight 2014.
