I second this. Until now I hide some elements of the part so that the gate regions have no visible connection anymore. Then I use the connectivity check restricted to visible entities.
I do the same... I put the manifold on a separate layer, turn it off, then do a connectivity diagnostic restricted to visible entities. If there was a gate connectivity diagnostic, I'm sure that would save a step.
