Can you change the orientation of the Transform tool?

Sometimes I'm working with an object and the transform tool is not aligned the way I would like it to be.  For example a cylinder and the tool is 31 degrees off of perpendicular to one of the flat surfaces.  Is there a way to align it how I want?

No. You either click the green 'L' on the widget for a local framing coordinate which is automatically generated by MM using the object's bounding box. Or click on the 'W' for a orthogonal world framing.

 

You could try Select all>Deform>Transform.  That often brings up another automatically generated transform coordinate.
