The blue lines mark open boundaries. Booleans fail if an open boundary is involved in a boolean operation.

You need to fix this first:

Option1: Maybe EDIT/CloseCracks does the job totally or partially. In case it welds the boundaries partially (the blue line is interrupted) run ANALYSIS/Inspector to close the remaining holes.

Option2: Run EDIT/MakeSolid with a high SolidAccuracy and high MeshDensity

Option3: SELECT a pair of boundaries (one cavity and the region around) and run Edit/WeldBoundaries on this selection.

Some more options via SELECT as Edit/Join or Edit/Bridge+Inspector .....

IMHO Meshmixer is not good for boolean operations on complex meshes, use Netfabb from Autodesk for that. No app does it better, trust me.

In you particular case, your mesh is likely not water tight and not error free. Please use at least "Inspector" function of MM or better yet Netfabb app to ensure  your mesh OK.

I rarely succeed with boolean functions in MM when editing jaw bone models.
