Shaders and Objects get lost when referencing

Hello,
I currently have a big problem with references.
In my scene I am refering to another scene, which also references another.
So it´s a reference in a reference
The problem is: Sometimes the shader get lost randomly and sometimes objects disappear.
In the original files everything stays the same, but in the newest scene it sometimes messes up.
I am also working with instances, so the references are instanced in each scene.
Does anyone know what to do?
I would be very happy if someone could help me.
