Flickering geometry and alpha textures with Maya Software Render

Hey folks,
This is my first post/question on the Maya forums. I would greatly apriciate any help or suggestions with this. I'm rendering with Maya Software. It seems that no matter what I do, I keep getting flickering in the trees/background (towards the end of the video below), as well as the rocks in the background at the beginning. I can't use Mental Ray or raytracing, because it just takes too much time. I'm happy with how the video looks aside from the flickering. The trees have alpha textures, the rocks do not.
I've tried adjusting the clipping plane on the camera, and played a bit with Maya Software render settings, but nothing seems to work (I'm rendering on "highest quality").
