I'm a beginner to Maya and 3D in general, so I apologize if this seems like a question with an obvious answer. 

I was wondering if having shapes intersect one another would cause issues later down the line when texturing/rigging/animating etc.

 

For example, if I were making a cube with another smaller cube sticking out of it, would it be a bad idea to just place the smaller cube slightly inside the bigger cube? Would this cause issues later on?

 

I generally snap objects to other objects, but in situations where that isn't an option, or where it would be faster to just place objects partly/slightly inside other objects, is it a viable option?

No its not a problem, It all depends what is visible and what it should do. The texturing could be a problem as you will have to texture two objects and if the texture should be without seams and continue over the surfaces it could be hard to texture it. But it depend what you want to do with the objects. Its quiet normal that some parts of the models are intersecting somewhere. Where it is actual problem is 3D print, where the model has to be  corrected before printing to be as one.
