When ever I seem to combine two meshes with a material one it, the entire culling just breaks and it's incredibly annoying because I have no idea how to fix it nor an exact idea how it even occurs. The culling returns to normal when I select a different material, but it doesn't work the same when I make a brand new one.

This rather looks like polygon depth-sorting problem related to the hardware rendering settings - either the Vieport2.0 settings or the ones in control panel of the video hardware.
Ensure you have Certified Hardware | Maya, Arnold, MotionBuilder & Mudbox and updated (beter - certified ones) drivers, otherwise there might be such issues.
Also, if you are on Windows, you can try to switch from OpenGL to DirectX in Preferences > Display > Viewport2.0

Thank you for your help, in Viewport 2.0, enabling Alpha Cut Prepass fixed my issue!
I spoke to soon, while this does fixed the clipping issue, the UV's no longer visibily change.
Also I am already using DirectX, but I will see if updating Maya will fix my issue.
Edit: Multi-cutting seems to fix it.
