How can I get clearer images of the tools without manually cleaning each screenshot or redrawing them? I will be grateful for any suggestions.

The only way is to make a new higher resolution icon in photoshop or in another painting program.

I got my answer.

First set up Maya UI as 200% (I did it previously).

Take a screenshot and save it as png (not as jpg)

paste it to Photoshop,

turn off antialiasing

scale to the needed size

It's still a bit of work but it's relatively quick.
