I'm not sure what caused this, maybe I miss-clicked something but all of these layers randomly showed up out of nowhere. I tried to delete them but whenever I do, Maya states that "Non-deletable node 'said random layer' cannot be deleted". I then tried to group it and hide it, honestly because it's messy, but it won't even let me group these objects and hide them.

Those are not layers. Some of those MUST be left alone in order to Maya function properly.
I'd suggest restoring Outliner > Display > DagObjectsOnly flag, which will hide that essential "mess" out of sight.
