Hi guys, my joint gets flipped in opposite direction after applying IK handle. I've done the left arm and it works just fine, but the right arm doesn't seem to work. The joint orients seem to be fine too and i have tried using trial and error(using joint orients), to see if it would work, still the same result, what could be the problem.

I had this happen before but I was in a time crunch and never figured out why. And after the project, new projects started and never got back to debugging it. But my solution was to first make a duplicate of the chain so you have that as a reference. Once the ikHandle alters the chain, use either a pole vector constraint or the twist value to realign the chain. I used the pole vector as I wanted to leave the twist channel available. I also wrote a script that calculated where my pole vector should have been without altering my joint chain.
Thanks for the suggestion. I couldn't figure that out. When you said i should duplicate the chain, did you mean duplicating before applying the IK handle?
I've actually tried removing all the extra values on the joint orient making the chain straight, used a locator before that to help in remembering the position values, then i applied the IK handle, followed by the Pole Vector(using one of the locators). The joint still didn't snap back to the position of the locators...
Yes, duplicate the chain before you apply the ikHandle. The duplicate is your reference of where you want to be.
