HumanIK doesn't work with pre-made skeleton

I created a skeleton for my character. Set it up in the recommendations that the site laid out. When I tell it to auto create the rig, it wigs out and has a seizure throwing every thing out of whack. When I assign joints to the points, it does nothing at all. What am I missing?

I would love to help you on this one yet I need more information please..  What "site" are referring to?  please post the link.  Please send me your file as well to see if you might have missed a step, or done something out of order.   What version of Maya are you using?  What operational system are you on (this helps me to id if there might be a bug for a certain version of Maya on a specific OS platform).  If assigning joints does nothing, they your rig is not being recognized which means something is not right (with out the file or your steps to reproduce this, it could be just about anything.)

And I will admit, I did create my skeleton with Root joint, but I created the skeleton before I started trying to use HumanIK. So is the Root throwing the HumanIK system off? Because I got all greens on that initial setup, but no controls. I'm using Maya 2017 on a Windows 7 system. I started trying to examine setting up my skeleton in a similar to the pre-made, but I have area's of animation that doesn't align with a basic rig. Are those preventing it, or can the rig be expanded on? I learned Maya years ago when IK's were the animation controls singularly. And if not for them locking by default in animation, I'd still be using them. But any help I can get in this regard would be appreciated.

your skeleton must follow the required format if not it will not be recognized.. take a look at this info:

I need joints that don't conform to a standard body. I may just have to work without the Human IK system for the main character. I may try the IK's again.
