Joint Axis not accurate for controls and can't reorient

I'm currently trying to figure out why, for my character model, I've only worked on the head joint. The axes are not in the right places. When turning the head or rotating the head using the rotate tool on the X-axis, the head will turn from left to right, not up-down. I've attempted to change the pivot. This did not work. When I go into orient joint, it just literally turns the entire head of the character. It doesn't realign itself. And when I'm just kind of messing around with the settings, nothing changes in the orient joint. So I don't know what I'm doing wrong with that and could really use some help.

You can't really change the joint orientations once the skin is bound.

 

 but you should learn how to orient your joints.
