Crushed mesh after skinning

I’ve been having some issues with the mesh where right after I’ve skinned, exited then reentered the file, the mesh appears looking "crushed." I initially thought it was just the weights, but I get problems trying to go in and weight the vertices in the paint weights tool. Flood weighting all vertices to the root then trying to isolate and floodweight all joints down an arm to the clavicle breaks the mesh. Trying to smooth vertices out make the verts spike.
I’m using Rapid Rig Modular 2.0.9. I’ve made sure to delete history, cleaned and checked the mesh for any problems. It's a really basic character after all, there's not a lot of geometry... tried playing around with the skin settings. Exporting then importing as OBJ doesn’t work either.
I’ve used RapidRig many times before and this has never happened, not sure what’s going on, could it be the software itself? Or is it my maya settings?
