Automatic motion mapping to rigged model gone wrong!

Hello,

 

The title may be misleading for the problem that I'm having, and sorry in advance if that's the case. I don't really know the name of this process that I'm doing.

 

Very briefly, I have some recorded motion capture data (.fbx) and I have a particular rigged model with the same hierarchy. I want to apply the motion to this character. I've mostly used Motionbuilder for this in the past, but recently learned that Maya automatically does it when the skeletons match. My issue is, even though the original fbx files look totally fine, this automatic characterization most of the times creates a floating motion, and even crooked limbs in some cases. I can't seem to notice a trend as to why it is bad for some while it is good for some others.

 

I would really appreciate any suggestions, tips, link - even the name of the process so I can read about it!

At the beginning of the characterization process, the skeleton and HIK must be at the same T pose. Even maybe located at the same zero coords.
