Advance Skeleton Facial setup- Model check Transformation problem

I am rigging for the first through Advance Skeleton (currently on facial setup). I forgot to freeze transform before I started to rig and now I am facing this problem. I have attached a screenshot of my screen and the pop-up dialog box. Should I "continue anyway"? 
Is there a way to freeze transform after I have started to rig? I don't want to lose my skin weight.

No, it will be not rigging correctly. Export your geometry, and in a new scene make a cleanup

AS requires you to have your transfroms freezed on your geometry and the geometry to be clean.

 

But if you already have skinning attached to your model, you can export your weightpainting with the "Skin-> Export Weight Maps..." command and reimport it once you cleaned up your mesh and froze your transformations by using the "Skin-> Import Weight Maps..." command.

 

Since you'll be running mesh cleanup inbetween, your weightpainting probably wont reimport 100% correctly, but it will bring you 95% of the way there.
