Content Center Copy Commands - Which to use when

I am getting dense in my old age, but I cannot deteremine the least problematic way of adding cutomized content to my cutom content library (customization mostly related to parts list outcomes for downstream ERP system; i.e. part descriptions, part numbers and a variety of custom iProps).  I have obviously crerated a custom library (read/write) already to contain our modified content center information.  What I am not clear on (and yes, I have read the Wiki, watched videos, etc, etc.) is when to use "Copy To", "Save Copy As (Independent)" and "Save Copy As (Linked)."  My confusion comes I think mostly in relationship to what happens when a newer content center read only library (supplied by Autodesk) is added and then I migrate my older version custom content library to the new version.  If the part template from Autodesk is updated in the new version, does this mean that my custom part family properties and family table will be overwritten if they are not independent (so that I lose any of my customization).  Once I get past this idea, I think it should be clear sailing for me.  Obviously, my goal is to customize my library to my companies needs without risking damage from being potentially overwritten from Autodesk linked data.  Hope this question is clear.  If it is apparent that I've missed the point completely, please tell me so.
