The Select Other function in the Part or Assembly menu should be helpfull during Sketch creation and when placing dimensions, ballons, etc in the drawings.
I actually just had this problem come up. In order to get the correct balloon to pop up, I was able to hide a line (right-click, uncheck Visibility) of the part covering up the correct part. Luckily the lines were not "flattened" so both lines were not hidden when I performed the Visibility operation.
